Buggenhagen is located on a promontory along the Peene River. The Peene River runs south of the village, while the surrounding area includes many forests and bodies of water.

Buggenhagen is situated in the Lassaner Winkel, about three kilometers south of Lassan, within the Usedom Island Nature Park. The larger lakes in the Lassaner Winkel include Lake Pinnow, Lake Straßensee, Lake Schlowersee, Lake Berliner See, and Lake Schloßsee.
